Q1: I have a 1D gel band from a mouse cell line. How much will it cost to identify the proteins?

A1: For quick analysis (typically identifying between 1 and 10 proteins), we recommend using the fast gradient. For more complex samples, such as gel bands from IP pulldowns or molecular weight fractions of whole cell lysates, we recommend the medium gradient. The largest number of proteins reliably identified in our facility using a medium gradient from a gel band is 73 (approximately 400 peptides).

Q2: I have two immunoprecipitates, and I want to know what proteins differentiate the samples. How much will this cost?

A2: The researcher is looking for gross differences between these samples, thus this analysis does not require rigorous quantitation to differentiate the samples. A single LC - MSE run will be performed for each sample.

Q3: I am looking for subtle differences in protein expression in a cell line as a function of drug treatment. I am not sure what proteins will be affected. How much will this cost?

A3: To insure accurate quantitation by statistically accounting for analytical variability, it is recommended that each sample be analyzed in triplicate (technical replicates of LC/MS/MS).
